We're working on update which will not destroy user settings, but don't expect it soon. Currently you can copy this settings in more efficient way - they are stored in wincmd.ini in [DirMenu] section. So copy this section with your settings to a separate .ini file (let's say it's DirMenu.ini) and each time you update TC UP either replace the default one or add

RedirectSection=%COMMANDER_PATH%\DirMenu.ini
entry to [DirMenu].
(I feel it's not well explained, see buttonbar.ini and [buttonbar] section of TC UP to see how does it work).
